What decides the page size and font in the output PDF?

The conversion settings — FB2 has no pages of its own, so the text is laid out fresh. Choose A4 or Letter for printing; for tablet reading, a smaller page with a larger font produces something closer to a book than to a shrunken office document.

Where do the footnotes end up on the page?

Expect endnote-style placement — collected at the end of a section or of the book with working internal links — rather than true bottom-of-page footnotes. If you're printing, include the note pages, since tapping a link doesn't work on paper.

Should PDF become the main copy of my FB2 books?

Keep the FB2 as the master and treat the PDF as an export. The PDF freezes one layout for print or sharing, but it gives up reflow, font control, hyphenation, and the structured metadata that makes a FictionBook library searchable.
